En revanche, lorsqu'on parle d'intol\u00e9rance alimentaire, il s'agit en principe d'une r\u00e9action non sp\u00e9cifique du syst\u00e8me digestif, non m\u00e9di\u00e9e par l'immunit\u00e9, due \u00e0 des d\u00e9ficiences au niveau de certaines enzymes de la digestion ou \u00e0 des alt\u00e9rations du microbiote qui emp\u00eachent une bonne m\u00e9tabolisation de certaines substances ing\u00e9r\u00e9es. Bien que dans ce cas il n'y ait pas d'activation directe du syst\u00e8me immunitaire intestinal, la r\u00e9alit\u00e9 est que la pr\u00e9sence de substances mal dig\u00e9r\u00e9es et une alt\u00e9ration du microbiote local conduiront, en pratique, tr\u00e8s probablement \u00e0 un \u00e9tat d'inflammation au niveau intestinal. L'activation excessive des cellules immunitaires intestinales va les amener \u00e0 produire massivement des mol\u00e9cules appel\u00e9es cytokines pro-inflammatoires, qui sont lib\u00e9r\u00e9es dans la circulation sanguine et servent \u00e0 attirer davantage de cellules immunitaires vers la zone enflamm\u00e9e (comme si les cellules \"appelaient des renforts\" d'autres unit\u00e9s du syst\u00e8me immunitaire). Ainsi, les cytokines serviront \u00e0 augmenter la r\u00e9ponse inflammatoire locale. Si l'exposition \u00e0 la substance qui a d\u00e9clench\u00e9 l'inflammation persiste, par exemple si l'on mange tous les jours un aliment que l'on ne tol\u00e8re pas bien, cette inflammation locale peut devenir chronique, m\u00eame s'il ne s'agit pas d'une allergie. Ainsi, si la paroi intestinale est enflamm\u00e9e, ses cellules, appel\u00e9es ent\u00e9rocytes, qui participent activement \u00e0 la digestion, ne rempliront pas leur fonction correctement et, par cons\u00e9quent, la transformation et la digestion des substances qui se produisent au niveau de ces ent\u00e9rocytes seront alt\u00e9r\u00e9es. De plus, l'absorption par l'intestin de nombreuses substances b\u00e9n\u00e9fiques sera moins efficace, ce qui peut entra\u00eener certaines carences nutritionnelles. De plus, certaines mol\u00e9cules comme le gluten ou la cas\u00e9ine du lait sont tr\u00e8s proches de certaines mol\u00e9cules pr\u00e9sentes \u00e0 la surface de nos cellules, comme les cellules de la glande thyro\u00efde par exemple.
